Functions

1. Download and analyze gene microarray data from GEO database

  • Data preprocess: log2-transformation、normalization、probs and gene-ID transformation
  • Visaulization: Cluster and PCA

2. Use LIMMA to find significantly differenttial genes in different expression level groups.

  • Produce boxplot, volcano plot, and heatmap for gene expression level

3. Pathway analysis

  • GO analysis, KEGG analysis

Case Example

To take GSE16020 as example, this data is used to study the effect of autosomal dominant monocytopenia in polymorphonuclear leukocytes. According to the condition, they were divided into control group and autosomal dominant monocytopenia group, 12 cases in control group, and 8 cases in autosomal dominant monocytopenia group. Different RNA extraction methods have an impact on gene expression. We hope to use MephasGEO to find differentially expressed genes.
